Do dogs in heat have upset stomachs?

Generally, no, heat shouldn't cause any stomach problems. Although, it can happen related to the heat if, for example, a male dog is barking/pulling the leash excessively because he is trying to get attention/get close to a female in heat. Female dogs don't do thins like that, so shouldn't have any stomach problems during heating specifically because of it.

It's not uncommon. When dogs are heat their hormones are raging and they are releasing eggs, so it would make sense that their stomachs would be upset during this time. Dogs often act differently when they're in heat as well, they might be much more flirty during part of the heat or they might be really grumpy.
