The CR hondas are two stroke. Certain years have a "pare" valve which is a pressure equalizing valve for emissions. When it gets sludged up it hangs up causing a clicking sound internally. There also are reed valves which when they don't completely seal the chamber will cause a clicking sound as well.

It could honestly be anything. If I knew where it was coming from I could go into more detail. It could be a rock in the tire to a knock in the motor?

First make sure that honda CR 125R is normal.it may sometimes happen front sprocket and the chain make a clicking noise,if the front sproket is pointy than its time for new sprockets and Make sure there's not something like a rock or dirt or little rock hitting the master link.
