If your puppy is under 12 weeks of age you should take your puppy to the Vet because many over the counter medications are not suitable for puppies that young. If it's older buy some flea and tick shampoo and spot on flea and tick prevention.

The best treatments for fleas are Frontline and Revolution. However, if the puppies are under 8 weeks they are too young for those products, so bathe them with Dawn dishsoap.

You should always check with your vet first, but the top two are Advantage and Frontline. If you want a more natural method, try Natural Defense.

If they are old enough to be treated, use Frontline (or some other spray you can get that works on all stages of fleas). Also, be sure to treat the surrounding, because fleas spend most of their time around, NOT on the dog.
