When two flues are coming out of the chimney, that is a called a double flue. The use of this may be due to the existence of more than one fireplace or woodstove or if draw capability is not high enough when using only one flue.

A double flue chimney is a set of two flues which which are routed in together. They are useful in situations where you may have more than one fireplace or wood stove burning. You can cap one flue without stopping the flow of your other fireplaces or devices that need a chimney.

A double flue chimney has one large chimney structure with two flues which may be lined with flue pipe or simply the chimney is divided into two chambers. This allows two fireplaces, two wood stoves, two gas heaters etc to use a single chimney safely.
